In the end I will reimport the complete library, as I have no idea how many files have a problem. I still hope there is a way to do this without removing the original items first.
I did rename some files, but only via itunes properties. This problem doesn't relate to those files. I have albums where all songs but one have this problem. I wouldn't move all files of a certain album and leave one in the original location. So I still don't understand how this can happen.

If the file name has been modified at from what was originally imported then iTunes will think it went missing. I recently began using iTunes again and had the same issue, I identified all the ones that had an issue and just imported the missing file again. You could though delete everything from your library and then import the folder containing all your music again. If you don't like the filename that iTunes displays for a file, don't modify the file name where the file exists modify the properties of the file instead iTunes will update it.
