Problems importing MySQL 4.1 sql file into 5.0 database.

I have recently backed up a database which was running MySQL 4.1. I have the SQL file and I am trying to import it into MySQL 5.0.

I am using the following command line syntax to import it:

mysql -uusername -ppassword -D database path/to/sql/file.sql

This works fine and part of the file is imported and I can see the data in some of the tables. However it comes up with an error - "ERROR 1064 (42000)" - saying there is an error in the SQL syntax. Now this is a 35mb file and the error is on line 312,052 and it keeps crashing some programs I am using to read it.

So my question is... Is there a way to export the data from the MySQL 4.1 database so it will be readable by the MySQL 5.0 database? I am using phpMyAdmin with version 4.1 but I need to use command line with 5.0 to import it.
