We have a server running Redhat Linux 7, Apache 2.0.40, PHP 4.3.2, and MySQL 4.1.20. The server is running an Intel Xeon CPU 3.06GHz with 2GB of RAM.
Sometimes our server will hang because MySQL is using a fair bit of CPU resources (mabye 15% of the CPU) and then recover after some time.
I'm sure that MySQL needs to be tuned for performance, but I'm not 100% sure what to tweak. Below is the output from SHOW VARIABLES and SHOW STATUS.
