Apple Intermediate Codec -> WMV3

My goal is to encode a MOV (MPEG-4) into Windows Media Video 8/9 under Windows Server 2003 using windows media encoder or alternative software which provides an advanced CLI to create custom profiles for each job as well support seeking/cutting of clips. Solaris/linux/bsd is also an option - OSX is not an option.

While trying to play a HD .mov source under windows server 2003 the media player (10) is unable to decode the audio track and reports it as "Apple QuickTime SWOT Little Endian PCM Audio (sowt)". MediaInfo reports the audio track as:

Format                           : PCM
Format settings, Endianness      : Little
Format settings, Sign            : Signed
Codec ID                         : sowt
Bit rate mode                    : Constant

It seems the MOV had been created by Apple's Final Cut Pro which is one of the few tools using the AIC codec. Sorenson Squeez crashes while trying to encode the file and Windows Media Encoder9 stops complaining about the audio codec after finishing the first pass. Using mencoder/ffmpeg under *nix seems to work to create an WMV2 encode however due problems with accurate seeking mencoder does not seem to be a stable solution. Using -ss or -edl based seeking is either not encoding the video track (while hitting b-frames) or skips most of the frames with pts -> dts errors. Since the source is HD and quality is an important factor mjpeg/avi encoding does not seem to be suitable as well. The host machine has the latest quicktime (regular), k-lite codec package and ffdshow installed. Due the large amount of source files it is important to automate the process so a manual re-encoding/editing is not possible and the best solution would be to have it working under windows/ffdshow so windows media encoder can process it.
