Per your comment, my understanding is that Wii's IOS are different than HomeBrewChannel's IOS. Unless installing of some IOS override Wii's IOS (in that case, system will crash). Am I right?
Are IOS version and Wii menu version same (such as 3.2, 3.4) or totally different?

The IOS files are stored using blocks (they are sort of like hidden channels).
Formatting your wii system memory removes all except IOS files.
There is only the Custom IOS used for homebrew all other IOS files are used by games/system so leaving just the 1 on there won't hurt anything and doesn't make make much difference to the space.
Removing the CIOS using AnyTitleDeleter will result in a bricked wii so it's best to just leave it on there.
