Just to say, I'm already thinking I need a new motherboard.
My GPU broke on the board, and for a few months it just sat there unused because I had no graphics card in it, just the onboard one. So I bought a new card recently and now, my USB ports don't work from the last time I used it. I think it was left unused for roughly 6 months or something. Everything else still works, only my USB/Card reader.
The computer is a Compaq Presario SR1969UK. It's a discontinued model. I've updated my BIOS twice, I've checked and flushed it twice, still doesn't work. It's defiantly enabled in the BIOS. I can put USB sticks into them and they light up the USBs but they don't even recognized on the machine. They just light up and flash, as if it was being read and written to. They do work, tried on 2 other machines.
The only thing is the card reader that comes with the machine. I'm not sure of any model number, because it doesn't have anything written on it. The problem isn't the card reader specifically, it's only it doesn't allow the OS to boot up fully, to the login screen, once it is plugged into the port on the mobo. If it's unplugged, it boots perfectly find. I don't see the problem with it. The other reader that has the audio/2 usb/firewire ports on it also works, but it allows the system to boot - USB is still unreadable. I have yet to test either FW ports because I don't have anything. (Due to USB not being readable, I can't use my keyboard or mouse, I have to use converters to PS/2. The PS/2 ports seem fine, just on the odd bootup the mouse or keyboard fails to recognize and I need to reboot in order for it to. Pulling one out and back in, freezes them both.)
I have even bought a new PSU (520W) because that was the first thing that popped into my head since the card (NVidia GF 8400GS) wants 300W to itself, and that I had two drives in at the same time, but it's not the problem. I've checked the board itself for defects, and it seems perfectly fine from my eyes view.
Device manager (I'm using XP: MCE SP3) doesn't display any issues with the USB ports, they're all "Working fine". I've tried the install, uninstall, to no avail.

If you want to throw more money at this try a simple PCI- USB 2.0 expansion board. For less that $10 you should be able to get a working USB hub. But reading your question it does sound like you have the equivalent of a PC "money pit" (or alternatively "a project" ;))
