Are you going to run both? Or can you just pull the PCI card?
There are options in most BIOSs to specifiy whether or not to start up with, say, AGP over built-in. Perhaps you can specify AGP over PCI there as well?

I just checked the manual of your motherboard:
http://america.giga-byte.c
And you seem to be out of luck on this one :(
When in windows most dual monitor drivers have the option to specify which is the primary display device. Open up display properties head into the advanced section, and then many tabs will open up. Depending whether ATI/Nvidia there will be a mulit monitor tab. You should be able to play around with that to make the correct monitor to be the default one.
I've had mixed results doing this kind of thing, sometimes it works well, other times it keeps forgetting the settings.. :( Different versions of the drivers sometimes work better than others. The latest NVidia drivers have a nice little nView Desktop Manager wizard to help you sort your settings

I object against the refund, not agains the PAQ.
For a refund the asker should have responded to every comment made, but from http:#11955876 two possible valuable comments have been made and there was no responce towards them.

Hi HeavyRocker,
I never used this motherboard, but with mine, you can set the "primary display adapter" in the BIOS, see if you have this setting. If so, change it to AGP.
