I think the fans in these PC's are temperature controlled. Check that the CPU heatsink & fan are free from dust / fluff also any case mounted fans etc.

The other one never does it. Neither PC has any issues other than the very annoying fan noise. Any ideas?

monitor the cpu and disk temps (northbridge can be interesting too - if possible) with speedfan :

if too high for cpu, reapply heatpaste, or get a better cooler.
in some cases, a bios upgrade helps too
I have a few of these machines- Its the CPU loading up (antivirus, another task in background) to 100% and the mobo bios automaticly spins up the fan- the fan after yearrs of use, the bearings will wear and gets much louder over time-
Make shure its spotless in and around the fan and heatsink. taking the fan off to blow it out is not overkill-
if you would like it quieter you will need to find a low-profile heatsink fan combo that will work- something with a standard 80mm ball bering fan is a good idea-

That sounds like the high speed cooling fans are just kicking into gear to keep it cool. You may have an issue with a component getting too hot or a sensor going bad.
