Go to Add/Remove Programs in Windows>select the Blackberry Desktop Manager>select the option to modify the app. From that point, it is similar to installing the app. Select the option to go through the BWC instead of the BES. When you installed the Desktop Manager, you may have accidentally told it you were using the Desktop Redirector, so this will tell it you are using BWC and NOT the Desktop Redirector.

If it tells you "the feature you are trying to use is on a network resource that is currently unavailable, click ok to try again, or enter an alternate path to a folder containing the installation package "blackberry desktop software.msi" in the box below", try reinstalling it from the cd, which will search for previous installations, and should allow you to set up the BWC without changing your settings.
Also in Settings > Service Book, you may need to remove the Desktop [CMIME] entry as this tells the BlacKberry to go through the Redirector.
