The circuit is probably shorted at the remote end of the link. (not necessarily "bad" shorted, just electrically appears as a short to the toner)
Unplug the switch from the cables if you want to trace the cables with a tone, or only hook up half the toner (one side of the pair).

Just for clarification, are you testing for tone from horizontal cabling all the way through to a switch? If you are, for example, putting the generator on the horizontal cabling and hitting the probe on the switch, you will not get a response as the switch is a smart device which will only bridge connections with MAC addressing contained in PDUs and not straight physical tone. Try placing the probe on the patch panel instead, as everything you are dealing with from between the wall jack and patch panel should just be pure structured cabling.
