Have you tried ping from both of your switches to see if you have packet loss there? I would "walk" your ping from one device to another working towards your wan IP until you see a change. That would help pinpoint where you have the issue. If you have packet loss on all points then you probably have an issue on your WAN link.

So from a PC on switch two is there packet loss? What is the fiber trunk setup. Is it happening from any device on switch one that you see the issue. Are they on differnet subnets between the pinging device and the destination?
