I checked in Mailbox Rights in the Exchange Advanced tab and the Everyone user has a grey check in the Read Permissions box as you can see in the screenshot enclosed. I tried checking the deny box but it didn't make any difference.
Am I looking in the right place?

You need to look at the permissions and make sure that only the user has permission to the mailbox. If there are exceptions, where assistants should have access to certain areas (calendar, contacts) of their bosses mailbox then they should be delegated accordingly.
