Based on my experience, you should use the 'PRINTER Auto Select' option rather than 'Auto Select'. When you define (via the web interface of the printer itself) that Tray 3 contains (for example) Letterhead and Tray 2 contains Plain paper, the print DRIVER on your client machine does not know that you've done this, only the PRINTER. Selecting 'Printer Auto Select' in your print driver leaves the ultimate selection of tray (based on paper type) to the PRINTER.
I recall seing a few discussions wherein it was said that if the driver supports the 'Printer Auto Select' option, it should be used in favor over Auto Select for the above-stated reason.

you will need to set Tray 3 paper TYPE to anything but "Plain or Any", so for example set tray 3 paper type to Letterhead. The Automatic setting in the driver will pick up the first tray with matching paper size and paper type = plain (and this is done by the device by start checking from the highest tray number to the lowest)
