how to save "changed HTML" within publisher

When I republish changes to my website using "publish to web" button and then upload to the internet server I loose all my custom changes I had made using an HTML editor.  How do I save html that I have inserted after making my site?  Is there a way to change Code within Publisher so when I upload, that code is transfered along with the rest of the website?
