How can I check if I am running a 180-day trial version of SQL Server 2008? If I already have the licensing purchased, how can I apply it so my SQL Server continues running after the 180-days is up?

If your evaluation haven't expired, then you can upgrade to your Full version.
If Evaluation expired, then you have to take a backup of all database, Uninstall Evaluation edition, Install your Full version and then restore databases into it.

The query above returns Enterprise Edition (64-bit), but the admin thinks we only installed a 180-day trial. How do we know for sure we will not hit the 180-day wall?
It is still fully functional now, so when you say upgrade, do you mean we just pop the licensed media in to the server and it should know we are just running a licensing update?
If it returned 'Enterprise Edition (64-bit)', then it your server is running Enterprise edition.
If that was Evaluation edition, it would have fetched 'Enterprise Evaluation Edition (64-bit)'

yes.. that should work fine..
But not required in your case.

Installation logs of your Instance or Server can be found at %WINDIR%\Program Files\Microsoft SQL Server\90\Setup Bootstrap\LOG\
Open Summary.txt file which will show the time when this instance was installed and you can calculate 180 days manually.
