it does not matter which version you install first.
the 2 installations will be completely separate, and installing the database services means you install 2 distinct instances.
as only 1 instance per computer can be "default" instance (without a name), this means at least 1 instance will be a named instance.
We had major upgrades on PC (xp to vista) and also sql 2000 to 2005, Unfortunately we ran the installation checking and now some apps are not running correctly under vista and also 2005 due I don't know what (some are components, recompile, etc.). So maybe while fixing things up, we can support the current installations in sql 2000.

It is not a problem, and I have done it several times
Install SQL 2000 first, then SQL 2005.
