Yup. That did it. I installed it under features and it automatically provided a role that was needed, which turned out to be IIS. I don't mind having IIS installed and in fact, with SQL Server, I probably want it. And I thought about IIS before but when I looked at it, it didn't explicitly say it would install .NET 3.5.
Anyway, features worked and I didn't need the App Server role, which I don't want.

MS Server 2008 R2 should contain a subset of .NET framework 3.5. Could you look at Control panel - Programs - Programs and Features? It should allow to install.
