Now when I open the database I get an error message: "your database or project contains a missing or broken reference to the file "Utility.mda". "...... you must fix this reference"
I cannot find the reference anywhere.

It's unlikely that you are using it.
In any open module do Tools>References and make sure that if utility.mda is checked that you uncheck it. It will have MISSING against it, anyway.
Then use Debug.compile to make sure nothing has been upset.
However, an application converted from A97 to A2000 and now to A2007 is in my view something that needs to be tested properly before being released to production.
