from db1 create a link to the table in db2
File>get external data> link tables
once you got the linked tables, you can now compare the tables using query

If there is not an easy way, I'll probably do the following (but it will be tedious). Supposing I have databases A and B. Each has tables X, Y, and Z. I would make a third database C that I would copy the tables in from their databases and name them something like A_X, A_Y, A_Z, B_X, B_Y, B_Z. This is not the desired result, but it would work.
