Joomla main menu and top menu linked

I'm using a free template and the top menu and main menu are some how linked. If I publish an item onto the main menu it shows up in the top menu as well. And I have no control of the top menu at all. I can add or remove items from it and it does not change. I can even unpublish it and it is still there.

How can I un-link these two menus.
