FYI,
the workflow is setup to be iniated manually by a user, so whenever it gets initiated it will show Completed in Project Task page under the workflow name, but the task is still less than 100% and still in progress.
So when the workflow is initiated by a user it shouldn't show completed, how can I get around this?

Before I go any further, why would you want to set a completed workflow to in progress? Is this in one case or across the board?
