I have done the clear config rmon, but when I go into rommon mode my aliases are still there... which leads me to believe that either
a) the rommon mode has it own battery backup and hence stores variables here.
b) more that likely rommon settings are in a seperate file stored in nvram/flash
I know I can issue the unalias command, but I would like to be able to clear another way..

clear config {mod | rmon |all | snmp | acl {nvram}}
You should issue the clear config rmon command. Also, even if you done all of this you must do a delete VTP or your VTP domain stuff remains. It has been awhile since I've had to do this but the command is either delete or erase vtp domain.
