When going to a couple internal web sites we get the There is a problem with this websites security certificate error within IE. We have an SSL Certificate from DigiCert but we still get that error unless each person on the domain installs the Cert on the client end.
We can not import it into a IIS Web Site because the tools we use do not use IIS. There are a few tools from Adventnet and Trend Micro. I know Adventnet looks like it uses apache services.
Added Info: Windows Server 2003 Domain, XP Clients with IE7.

We want to be able to assign a trusted certificate to the server so that each client does not need to add the certificate is that possible?
If you don't want to install the CA certificate you should buy a certificate from a trusted CA. Some of the most known CAs that issue (and sell) certificates and are on the list by default are Thawte and Verisign. But you will find that certificates from this CAs are not cheap (a couple of 100$ per year). Check what other CAs are trusted by default on all your clients - only that authorities are your choices to buy the certificate from. You can check that in IE -> Tools -> Internet options -> Content -> Certificates -> Trusted Root CAs.
DigiCert for example is not in my list. That is why you get an error "was not issued by a trusted CA".
The second error is also important. When you request a https certificate you must write the full domain name (www.mydomain.com) of the web server it will be used for. If the name is any different, you will get the error "The security certificate presented by this website was issued for a different website's address".

The message "there is a problem with ..." occurs if the certificate authority is not trusted, the certificate has expired or the domain name is not valid (not the same as in the certificate)? Which one holds in your case?
You should install the proper root CA certificate on all the machines. Otherwise you get that error. You can install it via domain group policies.
