I can ping betwen subnets using IP address, but I cannot ping using computer names

We have an accounting program that integrates with active directory; therefore, to allow users to login in the application the network has to be able to resolve computer names. The software vendor sugested that we have to create a domain turst betwent both sites.  One of the requirements to create a trust is to configure DNS zone transfers.
We have enable DNS zone transfers across of a point to point link betwen domain A and domain B. The DNS seems to be partialy working meaning you can see that the DNS propagation tables in each of the servers. We can ping betwen subnets using IP address but cannot ping using computer names.
Any ideas what may be missing in the DNS setup?
Additionally we explore the posibitly to use WINS to resolve this issue but it not an option a this time, we do not like both domains broadcating netbios information to eachother.
