Is there out any Time Clock application that is integrated with asterisk, so employees can log in using their extensions?

There is no application as such but there is the 'gotoiftime' (http://www.voip-info.org/wiki/view/Asterisk+cmd+GotoIfTime) and you can also include contexts which are only valid during specified time ranges.
Using either or a combination of these in your dialplan you should be able to do what you want.
