I'm no expert in Plesk, but I can almost guarantee you that Plesk will be using an SQL table to store the information on your virtual hosts, mail users, etc... Whenever you make a change in Plesk it will continue to rewrite that file.
If you wish to add extra information, I'd look at the main Horde configuration file to see if you can import a separate blank configuration file where you can add or override anything extra you wish to do that Plesk isn't letting you do.
