Well, I copied all the files over to the C: drive, but it wont boot at all, just a black screen with a single _ in top left corner.
Any other ideas of how I can make floppy images of all the files that I have?

I have a technet subscription, where I downloaded DOS 6.0, DOS 6.22 (upgrade only) and Windows 3.11.
Apparently, the DOS 6.22 was the only download on Technet that had floppy images that I can use on VMWare. The other downloads was only self-extracting exe files that extraced all files into a single directory, and therefore useless in VMWare.
How can I make those files into .flp or .img files when all are in one big mess? I have no clues about which files should go in different image files.

You need a bootable DOS floppy diskette. If you do not have a DOS package, you can use Windows 98 to create a bootable diskette. Just copying the files won't work (as you have discovered). You need to "start" the virtual computer, and for DOS you need a bootable diskette.
So somehow you have to get started. See if you can borrow or get from eBay a Windows 98 CD, make a VM from it, then create a bootable diskette (Windows 98 OS function). See if you have a friend with an old Windows 98 computer that you could do this with.
Once you have a bootable DOS disk, you can create your VM quite easily.
You can Google for "convert .flp image to diskette" and a bunch of stuff comes up, but I have not used these tools.

DOS is not very sophisticated. In your download you should have the programs (like format, command.com. format, sys, fdisk and so on. Make a virtual machine, attach a floppy drive to it, start it from a boot diskette (you can use a Windows 98 boot diskette), format the VMware hard drive with the /s /v options, and copy your files to the machine.
When I did that, I happened to have a DOS 6 package in the basement and just use it.
