I ran into a problem where all of the NTFS permissions in a folder had been replicated and thus overwritten all of the subfolders. I have robocopy and ViceVersa Pro available to me, but I am running into a mental road block on how to just copy the permissions--the files don't have to be restored or anything.
What sort of solution should I attempt to copy them? The backup set is just in a set of folders where each individual file is zipped up. I can live with just having the folders' permissions themeselves restored.

You can use a script to backup and restore the permissions

But since all your original data is in zip files, I think it will be easier to restore the files as augwest suggested. (to let a script make a backup of the permissions you will have to unzip them all.)
Once restored you could use a script to backup security to make your work easier in the future if this would occur again.

I don't believe there is a way to just restore the permissions but what you could assuming this int a large set of data is to copy the data else where restore the folder than copy just the files back into the folder the restored folder should have the correct permissions and then you should be all set
