Eldorado Virus

I have a server I bought from this guy.  I downloaded F-Protect and did a scan:

w32/Damaged_File.B.gen!Eldorado
w32/Downldr2.HYUR
w32/Ask_Search.A.gen!Eldorado
w32/Themida_Packed!Eldorado
The  last virus is located in 3 files.

I have Server 2003

1) How dangerous are these?
2) Since I know the locations of the files, can't I just run File Assassin? I tried CCCleaner and Malwarebytes to no avail.
