Have you tried doing a frame by frame compare of the preferences and Account settings between the one that's working and the one that's not?
Also, when you did the reinstall, I'd actually remove the old Office first and then do the reinstall. Run the Remove Office app under additional tools in Finder->Applications
First, make sure you don't have a filter of some sorts set that's keeping you from viewing new email.
Can check this by looking at the View options under the main menu header (make sure "View Unread Only" is not checked, etc.) Also make sure that you don't have it sorting the inbox list by something odd, like read messages, so that the unread ones are at the bottom or in the middle of the list. Easy to miss if you have 1000s of emails in the inbox. Also check that you don't have the panel showing the inbox emails sorted by date sent or reverse the sorting or something odd like that.
If you determine that it isn't an odd setting somewhere in Entourage, you can ditch the database file and download a new version from the Exchange server. I've found rebuilding the database file to work 10% of the time and I usually resort to ditching the database and getting a clean copy from the server.
To ditch it, close Entourage. Then go to ~/Documents/Microsoft User Data/Office 2008 Identities/Main Identity/Database and delete that file. Reboot.
When you open Entourage after the reboot, you will need to re-enter all the account settings for the Exchange account. It will then re-download a fresh database. Expect this to take anywhere from a couple of hours to days depending on how much data you have. Be patient. Pull up the Progress window to see how it is progressing. Again, think DAYS to download. You can close Entourage even if it hasn't finished and it should pickup where it left off, but if you're able, I'd leave it running to completion for best results.
This is very perplexing. I don't know of any way to force that one folder to not sync and even if there is, it's something that you would specifically have to do.
You might try uninstalling it again and do a reboot between the uninstall and reinstall.
If that still does not fix the problem, I'd say you're down to a reload of the OS. I'd start with the least destructive which is an Archive and Install where you opt to save all of your personal and network settings. You will have to have your install disks and you will have to patch it back up to what ever level you are at now.
Look at this article too:
http://www.microsoft.c
It suggest to empty the local cache of entourage
I would have suggested that in the beginning, but you indicated that you have another Mac that is working OK regarding your InBox. I'm not an Entourage guru, but I really don't know of anyway that it would sync everything except the inbox. ..not even sure if that's possible. You I might suggest that perhaps some setting in the other mac is influencing what this one sees to download... like it moved it to the Mac and out of the Exchange server so there is nothing to sync with...but you indicated that OWA shows items in the inbox.
Still it might be worth a look at the preferences on the other mac.

I'm not a Mac expert but you can try this.
Open a terminal, go to your home folder and launch this command:
ls -a
there should be a folder .enturage or similar.
Delete it with command
rm -r .enturage
Now launch enturage again and reconfig it as you need.
