The server name is the domain controller name..
You can't change from
Our current domain is: oldcompany.com
New domain must be: department.newcompany.com
oldcompany.com is the name of the server and oldcompany will be the name of the server.
If you right mouse button on myComputer and select properties, there will be an option to change the server name but you can't do this if the server is a Domain Controller, it needs to demoted to a standard server then changed and promoted with the new name.
Is it possible to upgrade the domain to a 2003 domain, upgrade every server in the domain to 2003 server?
If it is possible then then you ca use the domain rename tool from Microsoft to rename the 2003 domain, so you don't loose your actual domain.

If you demote your DCs' you loose everything!
I'd migrate via a temporary server. By using ADMT you can move the Users and PC's to another Domain.
Either build a new DC into department.company.com and move direct to it, or do a 3 way swap.
Move to a temp server in domain temp.newcompany.com or even temp.local, it doesn't really matter. DCpromo the old server, then promote it back t department.company.com then ADMT the users and PC's back to the rebuilt DC.
ADMT is pretty easy to use, and allows you to keep SIDs for PCs and Users, saving headaches with profiles, security et al...
what functional level is the domain at? if you dont know how to check that see this:

2003 domains CAN be renamed. 2000 domains cannot be renamed however.
in your case it sounds as though you want a parent domain (company.com) with a child domain of department.company.com. In that case you will need at least 2 domain controllers (1 parent, 1 child)

Hi alex-is,

You need to demote the server and set it up with a domain name again. Check this article if you run into problems.
Oh and make sure you backup the server first.
