I've setup a new profile and redirected folders on the new domain.
But now on the computer the %userprofile% variable path is showing the wrong location eg. c:\documents settings\username instead of the server profile location.

by moveing the user accounts aswell?
to which domain are the users loggin on to the computer? are there trusts? are the users and computers in the same domain?
Try to setup 1 new user on the new domain and test with that.. if it doesn't work 99 % chance that there is something wrong with the gpo / folder redirection and not with the migration.
