The server has been compromised - plain and simple, it should no longer be trusted.
The best solution is to wipe and reload.
You should be able to map a drive to the server from a workstation and copy any data you need then scan it thoroughly. After this, reformat the server and reinstall it.

How do you install the OS over the top of itself? It only offers to do a new install which reformats the drive destroying the data or it offers to "repair" which does not change the administrator profile and does not solve the problem as this is what I tried. How else would you install the OS "over the top of itself"?
