Thanks. So just to make sure. If I want to upload a new version of a pdf file I need to do the following (assuming that the versioning is enabled):
- check the existing PDF file out (it goes to My Documents\SharePoint Drafts - can you change this location or it will always go there?)
- replace the checked out file with a new version
- check in it back
Is this correct?

Yes. You have to create a document library that has versioning turned on. Then you have to set the versioning so that a checkout is required to upload a new file.
