Just to rephrase and be sure what MsShadow mentioned is clear.
Sharepoint stores almost no files in the filesystem. Essentially it only has some core files used globally throughout Sharepoint.
All content managed by users goes directly into the content databases and never touches the file system. There is NO duplicates.

I could type it here, but there is an excellent post on how pages are rendered from SharePoint.
In short, there is a template on the filesystem and the rest is stored in the db. If you make changes to the template part of a page, a copy is stored in the database with the modified version of that page
