Will Sysprep help with a productive server?

due to some error with VMWare templates a new DC (new subdomain) has ended up with the same SID as our Sharepoint 2007 Server. I was planning to use NewSID.exe on the Sharepoint server, as I would think that using it on the DC would be more problematic.
However, now I am not too sure whether Sharepoint will like it? After all, I need to take it out of the domain first.
Are their any issues to be expected? Or is it better to use it on the DC, which is not productive yet?

Maybe I have not been very clear:
The new DC was deployed a week ago (new subdomain), since then our Sharepoint server (Application and Frontend) has been complaining in the event log about the new DC having the same SID as the Sharepoint server.
I noticed it because from the new subdomain it is not possible to access the portal site hosted on this sharepoint (Sharepoint throws an error in the browser).
So I need to resolve this issue asap, so should I use NewSID on the Sharepoint or on the DC. Else what other options do I have?

Newsid isn't "officially" supported by Microsoft. Sysprep is the supported method. Newsid won't be around for long...they are taking it off the Microsoft website in November.
