I am aware of the Group Administrator system policy Logon options, but these seem to apply to all users. I would like to be able to only have certain users run more than one application.

You need to have a batch in the remote machine ex. c:\launchMoreapp.cmd with the lis of your application:
:: launchMoreapp.cmd
::
::
start c:\windows\system32\cmd.ex
start notepad.exe
start c:\WINDOWS\system32\calc.e
::end batch
OR
without the batch simply put this line in the application to start:
c:\windows\system32\cmd.ex
