I have faced some problems with my Windows Server 2003, to cut a long story short the system is currently unusable.
I do need to either re-install or repair the system.
Is this possible in Windows Server 2003 ?
If yes, will it affect the software installed ?
Will it affect the server settings ?

I know from experience that a repair install will retain the server settings in their current state. It simply reinstalls the Operating system files (such as those in the system32 folder) if they've been corrupted.
It really depends on which files are corrupted though, since a repair install doesn't repair everything as I said above. If it's system files it'll get sorted. You've got nothing to lose trying to repair it.

You don't state what the problems were which you had wth the server? Generally a repair install would retain all the server settings and wouldn't affect any of the software or other data on the server. Generally if there's a problem with the OS (corrupt file, not booting etc.) then a repair would sort it out.
Personally, I prefer to do a clean install when the system is messed up, then restore data from a backup. There's no harm in trying to repair it though, just make sure you have a backup!
