CPU Running at 100% with slow performance fixed by Chkdsk but only minor errors. Why?

Got a client with a Windows SBS 2003 Server.
Twice performance has gone out the door, with the CPU running at 100%. Mostly System Process and Spoolsv. Moving the mouse makes it worse????

Run Chkdsk /r and get:

This solves the problem. On restart everything is back to normal.

What I don't understand, and need to resolve, is what is causing this, and why does CHKDSK resolve this issue. We've replaced SATA cables, memory, CPU to date.

Hardware supplier (machine is under warranty) is now trying to say problem is software.
