How to update Sharepoint when updating External Website?

Hello Experts:

I have an external website example (www.companyweb.com) it resides on a SBS 2003 server running Sharepoint services 2.0.  When I update the website and copy the updated files to the server under the  wwwroot directory and check the site by going to www.companyweb.com it hasn't changed.  My question is two fold.  No. 1 how to I get the Sharepoint database to update with new website material?  No.2. I am not using sharepoint services so how can I remove either the external website from Sharepoint or can I remove it completely from the server.
