The message limit can be set several levels like Global, connector & user. Check the article for details.

Note : After changing the limit it may take a while to get affect, for immediate result try restarting transport service.
Also to verify the limits, can you paste the result for the following commands?
Get-TransportConfig | fl max*
Get-SendConnector | fl maxm*
Get-mailbox user1 | fl max*
