How to apply local Policy settings in Group Policy Management.

I work a company that has way to many GPO's and am trying to figure out where to apply the local Policy settings for User Rights Access for the settings below.  There are 3 sub OU levels and GPO's set at each level.  I can't tell if I should apply the settings at the highest level in the OU and on each level below.

I have to ensure these settings are implemented for the servers that are located at the lowest level in the OU structure.
BU OU Level 1 - GPO
-Sub OU Level 2 - GPO
 -Sub OU Level 3 - GPO (Location of server where policies need to be applied)
   
The settings I need to take affect on the local machine are:
- Act as part of the operating system
- Allow log on locally
- Bypass traverse checking
- Replace a process level token

I appreciate whatever feedback I get.
