Migrating w2k3 server from DomainA to DomainB in a different forest (best steps)

Hello Experts,
We have 5 servers that we would like to migrate from DomA to DomB which are in two different forests. it will have to be done manually as we did not use any migration tools.
Here is the scope:

Files Servers (win 2k3) are on DomA (2000 AD) going to DomB (2003 AD)
DomB is trusted by DomA

What we need to do is to duplicate the NTFS permissions (do not mind to do manually) so that we add the group   to match what is currently there   for domA\sales  we add  domB\sales
on NTFS and Shares.  the question is:
if we go in and add all the users from DomB to the shares beofre migrating the server to DomainB, wouldn't we lose the permissions as we change membership?
also, Do you recommend that we take the server from DomA to workgroup & restart then join DomB,  or should we just Join DomB from DomA right away?
