Agreed on the zones. It defaulted to Windows Server and I didn't see how to change it. I'll submit another ticket for that! If you do know how I can change it to citrix, I'd appreciate it.
The Web Interface is on a separate box from the XenApp. On the XenApp, that's correct we can't discover or manage the WebI. On the WebI though, from the Access Mgmt Console, I should be able to see the farm from Presentation Server and run Discovery of the XenApp server. I can from the live environment - not from the newly created test. I didn't know if something was configured wrong and I should start over.

This should be in the Citrix zone.
Do you have everything installed on one server or two? Is the Web Interface on one server and the XenApp stuff on another server?
If Web Interface is on its own server, you cannot see the Presentation Server from the management console. So you can't include it when running Discovery.
If the Web Interface and XenApp stuff are on separate servers, on the XenApp server you cannot Discover or Manage the Web Interface server.
Web Interface can only be discovered and managed from its server.
XenApp can only be discovered and managed from its servers.
