Did you look into their security rights? File may not have RO attribute but still have only read ACL permissions.
Did you try to copy such file to another location? i.e. to your desktop. Does it still open readonly?

Browse All TopicsI rebuilt a server and restored data to it and now some, not all, of the files, like Excel files, are opening in Read-Only mode.
An employee is showing me this problem in Excel but I'm guessing other files are affected too.
I've set the appropriate NTFS and Share permissions and the files don't appear to be marked as Read-Only when I look at their properties on the sever.

Run the attrib command from the command line to make sure that the files are read only or not. Windows Explorer is not always the best way to check for these:
For example:
attrib wc7328.zip
A R C:\wc7328.zip
The 'R' there means that file is read only. You can use attrib to change the read-only attribute on all the files then.
