Disappearing CD ROM

Well, I took the big plunge. I was tired of getting device conflicts, etc with my computer from the hardware upgrading and software installs/destalls over the last few years and I reformatted my hard drive and reinstalled W98. It was working fine for a short time. Then I walked away and my kids started reinstalling some games. I come back to my computer and the CD ROM is gone, not physically, but W98 can't find it. I rebooted my computer, still missing. I tried the install hardware, no good. I booted with the W98 emergancy disk and the CD ROM worked fine. So, I got out my floppy disk that came with the CD ROM and installed it with the program. It added the commands to the Autoexec.bat and Config.sys file. I then found the CD in W98, but it did not work right. I couldn't execute any files from it, and I even got the dreaded BLUE SCREEN a few times.

My question is two part. First, why did W98 find the CD ROM during the W98 install and even use it for a while? I don't suppose any of you could tell me what my kids did to the computer :o) but, why did it work without the commands in Autoexec.bat and Config.sys file?

Next, what can I do to get a functioning CD ROM back again? I tried reinstalling W98 over top the current version, but that didn't help.
