MS Dos compatibility Problem

A few days ago, my system registry decided to delete itself on a regular startup. This caused all all device drivers to reload themselves, programs not functioning and a whole string of problems. One problem is particular stated under system properties that both of my harddrives are running in ms dos compatibility mode. A few restarts later, my cd roms dissapeared and i got the exclamation poits on both my primary and secondary ide controllers. Seeing that this problem was fixed before by simple formatting and reinstalling, i moved all my important files to my second hard drive which i use mainly for mp3's and games, no programs. i wiped out my primary harddrive, fdisk'd and reinstalled windows. that works fine. no my second hardrive is not being detcted by windows or by dos, but bios does see it. Please somebody tell me what to do to get this back.
