How to make a FAT32 partition bootable?

After installing Win 2000 to C: and converting the file system to NTFS, I am not able to install Win 98 on the other partition (D:), which has FAT32 file system. The installation procedure reports error SU0013 and asks me to make an MS-DOS boot partition. I ran Win98 fdisk, but there is absolutely no option for making a partition bootable (I remember Linux cfdisk had that option). So how do I make an MS-DOS boot partition? Thanks in advance.

P.S. I don't feel like buying any commercial software, so please focus on a way to do this with the existing Windows 98/2000 tools.
