Slowing of Win Me after re-install

I re-installed Win Me upon itself without re-format. Basically it refreshed itself and some problems it had were sorted but it became visibly slow after this. where as previously subfolders in start menu/ programs,  popped up fast after I placed curser over them, now they take a couple of seconds to do. There is no spyware, malware or viruses and I have done all the checks. The pc is not attached to internet.
I have seen the same happen in the past with re-install but never with fresh install after formatting.
What is the cause and cure? (Running a registry cleaner doesn't help)
