Shutdown or Restart problem in NT4 Server

I have taken over a 10 year old NT4 Server (SP6) and 25 NT4 users running ERP software. The person before me configured the systems to Restart each night after backup to run his cleanup batch files. There is Very little space on the hard drive. I replaced the 14YO UPS two days ago having to install Java (Sun 1.4.??) to accommodate the software. Since then the system hangs in the shutdown/restart process requesting an answer in the Wait, End Task, or Cancel dialog box for IExplore.exe even though it is not visably running. Java isn't found in the Net Start list nor is IE. So, what is my BEST solution to shutting down IE/Java before the Restart sequence in Scheduled Tasks?
